caffeine-indicator почему то не работает в mate, куда копать.

Можно попробовать запустить из консоли и посмотреть, что пишет. Может чего-то программе не хватает.

Доустановил по аналогии ubuntu libappindicator3-gir0.1 libappindicator3_1, Заработало закрыто!

libappindicator3-gir0.1 в спеке вроде как есть:
Requires: typelib(AppIndicator3)
А вот libappindicator3_1 что-то не вижу. Попробую дописать так:
Requires: appindicator-gtk3
Проверить бы ещё результат: https://abf.io/build_lists/2944210

Отправил правку в contrib.
